Pakistan started the second day from six runs for none after having bowled out the hosts on 253 runs.
Only two Pakistani batsmen, Azhar Ali and Misbah-ul-Haq dared to score runs in double figures as the whole team have been sent packing in the 30th over.
A disastrous Dale Steyn took six wickets off only eight runs, and Vernon Philander and Jacques Kallis took two wickets apiece.
