South Africa posted a score of 209 for three as Amla made 88 off 53 balls, with three sixes and nine boundaries.
Chasing the winning target of 210 runs, Bangladesh managed to score 170 runs at the loss of 8 wickets.
Captain Mashifiq-ul-Islam scored unbeaten 50 runs while Mahmoodullah and Mohammad Ashraful scored 34 and 33 runs respectively.
South Africa join Zimbabwe with one victory each in the series after the hosts beat Bangladesh by 11 runs on Sunday.
